Neil Falzon, the local representative of the United Nations High Commission for Refugees, has resigned.
Mr Falzon said his decision to step down was purely personal and he had handed in his resignation letter well before recent criticism of the office.
The UNHCR has been criticised by, among others, Home Affairs Minister Carm Mifsud Bonnici, for its opposition to the immediate repatriation of migrants.
The Malta UNHCR office is being run on an interim basis by Hossein Kheradmand.
Mr Falzon joined the UNHCR in 2005 and was head of the Malta office since 2007.
